For my apps I use a powershell script that will basically install chocolatey temporarily to install the apps. What I found was that the apps wouldn't always stay afterwords unless I installed chocolatey separately. WebIMHO - unless you have a reason you need to install apps through MDT, just maintain them all through PDQ Deploy, since you'll need to keep them up to date there anyways.
